Problem: In my experience, Nether portals don't always take you to the same portal. probably has something to do with people griefing portals in either the main world or the Nether, thus causing you to bet bumped to a different portal.
This is due to the fact that if a portal is already built within 128 blocks of the portal-you-took's perfectly-pairing-portal-coordinates it will simply take you to that portal instead of creating a new one. However, by building a portal in the perfect position, you can ensure that the two portals will always lead to one another. I may have explained this a bit poorly, but if you want a better/more in-depth explanation of how this works you can read the wiki page on it. http://www.minecraftwiki.net/wiki/Portal

Nether coordinates and Overworld coordinates have a 1-to-8 relationship, but yes, a portal in the overworld will often jump to a portal that is somewhat near its corresponding nether position, and vice versa.

So lets say you've moved out into the wilderness after the map wipe/expansion and want to set up a nether connection at overworld location X 8000 Z 8000, but your neighbor, who set up a portal first, has a portal at overworld location X 7920 Z 8000. The portal in the nether is therefore at [X 7920/8 Z 8000/8] = X 990 Z 1000. Both of your overworld portals will go to this same nether-side portal, but when going through the portal within the nether (regardless of your overworld coordinate when entering the nether), you will end up at your neighbor's overworld portal at X 7920 Z 8000. (This is because the [overworld = nether * 8] calculation gives an exact match to your neighbor's portal, but only a close match to yours.) In order to let people enter the overworld at your desired location of X 8000 Z 8000, you will have to enter the nether and then manually construct/ignite a portal at nether coordinate X 1000 Z 1000. In addition to letting people get to the desired overworld location, this also means that they will appear at the nether portal you built rather than the one that auto-constructed when your neighbor first established the connection.

This is probably the simplest example you'll get. It seems more complicated than it actually is if you just glance through it.

This.
I personally am not going to spend hours of my day rolling back damage to a nether railroad.

But that's why you have moderators! All joking aside though, what makes you think that a nether railroad would be griefed more than an overworld one? The entire several thousand block spans of track can't possibly all be privatized. Plus, with a nether railroad there's less track to grief.

As this thread has now fallen beyond the second page and I feel that this suggestion still has great potential, I've decided to bump it.

I've also had a couple of thoughts that I think may help to fuel further discussion of this idea. The first is that if the main problem with this railroad is that it would be griefed too often, then why not attach it to the nether spawn roads? I've traveled across these roads more than a few times, and during just about every trip I've noticed that the roads were, surprisingly enough, completely in-tact. This leads me to believe that the moderators and admins are perfectly capable of maintaining the roads through rollbacks and such, so then why not simply run a rail or two along the sides of them to make crossing them that much faster?

The second thought is that, unlike most ideas and suggestions, this one does not strictly require "Intelli's Seal of Approval." It doesn't require any modifications to the workings of the server and can be maintained in the exact same manner as the nether spawn roads have been thus far. So, while his blessing would be much appreciated and very likely to fuel even more support for this, I don't really see much of a reason we can't all pull together and go through with it anyway.

Also keep in mind that this is not intended as a replacement for the currently planned Minerealm Subway. The nether is still considered an extremely dangerous method of transportation, and as such, it would be very unwise to transport anything of value through it. Until this changes, an overworld subway would still be an incredibly useful thing to have.
