Worst case scenario: Microsoft tries to change it to make it more marketable and interferes significantly, ruining it. But that's not particularly likely, or so I hope: they know how it got successful, and they probably won't want to interfere with that.
Best case scenario, IMO, Minecraft gets more resources, MS leaves Jeb in charge, and, if they do make spinoff comics or movies or whatever like some people are speculating,
1. They keep the original creative team in charge, or at least a large part of the process, and
2. If they do make Minecraft 2.0, they wait until Jeb is ready for an enormous update or something.
This could go either way, and the non-indie-ness of it is sad (we're definitely losing something), but I'm hopeful. This could be good.
And Notch leaving...*bawls*. Hopefully he'll stay involved with the community even if he isn't on the team anymore, but I don't blame him. The poor guy didn't sign up for this, he's just an indie game developer who happens to be really good at what he does.
Anyway, this is very bittersweet, and I'm both sad and happy for everyone involved.
