Simple as the title says, since 1.2 came out there are now fire charges, a new griefer tool. People have already set the spawnpoint and tradepoint on fire.

I partially agree with this. People might want to use fire charges in PvP Arenas, bur yes, it's unfair that people can do this. Perhaps it can be bannable if it's in a community area (i.e. Spawn, the MineRealm wool sign etc.) and make it possible that is can be rolled back?

Im not saying to disable them completely, only that you can only use them in realms you have perms to

There should be an option to throw them like grenade-potions... the dispenser launcher ability is neat, but just chucking firebombs at people would be great.

Well, fire charges should be disabled in private realms.

I suggest making them toggle able per private realm, so that the realm owner can decide if he/she wants them

I think that to keep the game as original as possible, let them still cause the player to lose health and to catch on fire (I've never used a fire charge, but I'm assuming this happens) but disable their ability to catch anything else on fire, if possible. Besides netherrack, for obvious reasons.
