Chickens won't render a gold farm useless. They are part of the creature cap (friendly mobs), not the monster cap (hostile mobs). And they will be originating from baby pigmen jockeys - they float down any drop kill chutes without taking damage due to the chickens being able to fly, then after 20 minutes the pigmen grow from babies into adults and jump off the chickens.
One very easy way to test is to /trade when there are a bunch of chickens there and deload the chunks. If the chickens are gone when you return then there's no question that they were zombie pigman chickens as the game engine regards them as a hostile mob for despawning purposes. Also they won't ever lay eggs if they originally had a rider.
There are ways to flood your farm with chickens despite plot protection, but I'd be reasonably confident that this isn't happening and it's just the zombie pigman jockeys that are causing the problem.
