You know how sometimes specific chunks don't load on smp servers? This was similar to that, the server wasn't telling the client that anything had updated in that chunk so the client thought it was still night there.

No, if it was that it would have been fixed when he placed/destroyed a block, and the cobble would have appeared as normal, not invisible.
