Apparently they like to be outdoors (no blocks except transparent ones above them) during the day and indoors (a "ceiling" of non-transparent blocks above them) at night. Since most of your ceiling is glass, their usual behavior is impossible... maybe they just congregate in one place when they're not able to do what they're supposed to?
Whatever the reason, it certainly does look funny

Confirmed: villagers are not affected by the mob-limiter code.
