Just wondering? is it bad to raise cows underground like this because whenever I breed the two the calf always dies when i come back and look :(

I had pretty much the same setup, my cows kept dying, I asked VVolfie to come over and check it, and the server said that they had "killed themselves," so I just expanded the pen a bit longer and wider, and problem solved :). Still have no idea why this happens, maybe in a confined space they go crazy and the server somehow kills them idk xD

Are there any other animals or mobs in the same realm? The cap is 100 per realm so if you have a large chicken coup next to it the cows will despawn. My only other suggestion would be to make the floor out of grass and use plenty of lighting.

The same has occurred with my villagers. From what I've experimented with, any baby creature will despawn if the player is not within range of it. It's a similar concept to the despawning of hostile mobs.

My cow pen is also completely underground. While I do occasionally find meat and leather lying around from a randomly dying cow (sometimes outside the pen), I keep their numbers sufficient that one or two deaths don't hurt much. So, once you've got more than just cows, this setup should work just fine.
